According to reports, Mgoni requested the court not to grant him bail as he feared for his life.
Ngobese, a third-year law student originally from Newcastle, was reported missing on 30 July.
She was last seen partying with her friends in eSikhaleni the previous night.
Police began the search for Ngobese and made a gruesome discovery four days later when her body was found stuffed inside a cardboard box at a dwelling in eSikhaleni.
She had multiple stab wounds.
Police immediately began searching for the tenant of the dwelling and arrested Mgoni on 4 August.
Meanwhile, another Unizul student, Mbali Gumede from the Dlangezwa area, is still missing.
She was last seen early in June on her way to the university to collect her graduation documents.
